Season 1, Episode 3: Parallax

Voyager has set a course for home, repairs are underway, and it's time to pick personnel to fill vital crew positions. Tempers are turbulent as the Starfleet crew absorbs the undisciplined Maquis. Neelix finds his place as chef and Kes builds the hydroponics bay. Paris does double duty as Conn Officer and Field Medic. Chakotay recommends Torres for Chief Engineer, but Janeway isn't convinced she can exhibit the professionalism of a Starfleet officer. All must put opinions aside when Voyager mounts a rescue of a ship caught in a quantum singularity, only to find the ship in distress is Voyager itself.

Season 1, Episode 5: Phage

6 February 1995
With dilithium reserves running low, Janeway follows Neelix's advice and proceeds to the nearest known supply. When they arrive in orbit, scans reveal a massive supply; however when the away team transports down to the planet there is none there. Completely confused, Commander Chackotay orders the away team back to Voyager but before they return to Voyager, Neelix is attacked by an alien who removes his lungs. The EMH then comes up with a solution - holographic lungs, but this means that Neelix has to stay in a restraint whilst he has the lungs and he is unable to move no more then 0.2 nanometers in any direction. Captain Janeway along with Commander Tuvok and a security attachment return to the planet to find the alien who did this and they make a very gruesome discovery; a laboratory full of alien organs and then realize that there was a life in that very room less then 10 minutes ago. Scans detect the life form and when they catch up with him, Tuvok knocks the alien's weapon out of his hand. The alien escapes and leave on a ship. Voyager gives pursuit but the ships are both equally matched for speed. The alien ship then takes refuge in an asteroid; Voyager continues to scan once inside the main cavern of the asteroid. The crew see many reflections of Voyager and the alien ship however electro-magnetic interference stops them from detecting which one is the correct ship so they send out a low energy phaser beam which will past through any reflections but hit the alien ship without damaging it. Once they detect the alien ship and they beam the grew aboard, they get two very strange looking aliens called Viidans who go around harvesting organs from aliens and then grafting them on to themselves because they have a genetic disease called 'The Phage'. This disease affects them on the cellular level, so to survive they need to replace their organs regularly. Horrified by what these aliens do and how they are able to throw their morals aside and that she is unable to get Neelix's lungs back. she then sees that there is nothing she can do but to let them go, but with a harsh warning to never cross her ship again. In what appears to be an act of compassion, the aliens offer to help with the transplantation of one of Kes' lungs into Neelix.

Season 1, Episode 6: The Cloud

With power reserves running low, the crew of Voyager alters course to enter a nebula in which there is a usable power source or "coffee" as Captain Janeway puts it. However, once they enter the nebula they encounter numerous problems; they are attacked by an unknown substance that cripples every defense system on the ship, forcing the crew to retreat out of the nebula, losing 11% of their power reserves. The crew later discovers that the nebula was not a real nebula, but was in fact, a life form. The crew returns to the nebula to help the creature recover after the damage that they caused while trying to escape from it the first time. This episode is the first time that viewers are introduced to 'Sandrine's', a holodeck program created by Tom Paris.

A Voyager sensor scan reveals what seems to be a previously undiscovered chemical element in a group of asteroids. Some of the asteroids support a class M environment so, an away team is dispatched to investigate. The away team discovers the asteroid to be a burial ground for an unknown culture. Chakotay, a Native American, advocates a respectful, unintrusive perusal of the bodies and their bizarre web-like enclosures. The unknown new chemical apparently is a bi-product of the bodies' decomposition process. The away team detects a peculiar phenomenon developing and activate their tricorders to investigate. Chakotay calls for a transport off of the asteroid. Before all of the crew can be evacuated Ensign Kim is redirected to another planet and an alien is beamed aboard Voyager instead. A peculiar "First Contact" offers a chance for Kim to learn about another race, while the Voyager crew is faced with an even more challenging First Contact of their own.

Energy beings from a nebula displace Chakotay's consciousness from his body. The Doctor pronounces him brain-dead and B'Elanna turns to Chakotay's cultural beliefs to try to bring him back. Meanwhile, Chakotay's spirit roams the ship and infiltrates crew members in an attempt to warn his shipmates of the dangers of the nebula, but they mistake his efforts as a malicious alien manipulation.

Lieutenants Paris, Torres, and Durst are imprisoned by the Vidiians. In an attempt to develop a cure for the phage, a Vidiian doctor splits the bi-racial Torres into two people; one Klingon and one Human. The two Torres' escape the prison compound, but the Klingon Torres is fatally injured protecting the weaker, Human Torres. The Doctor tells the Human that she will not survive unless he re-integrates her Klingon DNA. Before her death, the Klingon Torres tells her weaker half that saving her life makes her death honorable.

Voyager answers an ancient SOS distress and finds 8 humans - including Amelia Earhart - in cryo-stasis on a nearby planet. There are thousands more Humans living in cities nearby, descendants of Humans abducted from Earth in 1937 by a race seeking to use them as slaves. Both sides are happy to find some answers and new friends. When Voyager's crew is invited to stay and live on the "new" Earth, Janeway is worried so many will accept she may find herself the only one who truly wants to get home.

Season 2, Episode 3: Projections

11 September 1995
The program for the Emergency Medical Hologram is activated due to what the computer describes as a ship-wide emergency. When the Doctor asks the computer to scan for the crew, he learns that they were all forced to abandon ship. Later, he encounters Torres, who says that she and the Captain stayed behind to stop a warp core breach caused by a Kazon attack; the remaining crew escaped in lifepods. Informed that the injured captain needs his assistance, the Doctor is sent to the Bridge, courtesy of new holo-emitters installed throughout the ship. After reviving Janeway, the Doctor is summoned to the mess hall to assist Neelix, who is engaged in battle with a Kazon soldier. After the scuffle, the holographic doctor is astonished to learn that he himself is bleeding. When queried, the computer insists that the Doctor is actually Dr. Lewis Zimmerman, the human who created Voyager's EMH. Stranger still, when the Captain tells the computer to shut down all of the ship's holographic systems, Janeway, Neelix, Torres and the Kazon soldier vanish - but the Doctor remains intact. Just then, Reg Barclay appears and introduces himself as Zimmerman's assistant. Barclay tells the Doctor that he is at Jupiter Station running a holodeck program, but something has gone wrong due to a radiation surge. He claims there's no U.S.S. Voyager lost in the Delta Quadrant; it's simply a program that Zimmerman created. He tells the Doctor that he must end the simulation before radiation from the accident kills him, and the only way to do so is by destroying Voyager. At first, the Doctor flatly refuses. Yet Reg's arguments are persuasive, and soon the Doctor is prepared to fire his phaser at Voyager's warp core. Suddenly, Chakotay appears and orders the Doctor to lower his weapon, claiming that Barclay is lying. Chakotay explains that there's been an accident on Voyager that affected the imaging system while the Doctor was in the holodeck. Chakotay says that Barclay himself is a simulation, and that if the Doctor listens to him, he'll wind up destroying his own program. The Doctor isn't sure whom to believe but delays acting on Barclay's advice long enough to prove that Chakotay's story is true. The problem is finally solved, and the Doctor is returned to Sickbay where he reflects on his unusual day.

Voyager encounters a non-corporeal, sentient, space-dwelling life-form which is interested in communicating with and learning more about the ship and its people. Too bad it couldn't just say that. As the being passes through the ship, it upsets computer control, communications, and more bizarrely, distorts the physical arrangement of its decks and sections. When the being passes, so does the crew's fear and confusion, and the curious creature deposits a massive chunk of information into Voyager's computer memory banks.

Season 2, Episode 15: Threshold

After finding a type of dilithium that can survive at a higher temperatures, Tom Paris comes up with the ingenious idea of attempting to cross the transwarp threshold in an attempt to find a way to get home faster. After a bumpy start and the help of Torres and Kim, they succeed in a holodeck simulation. When it is presented to Captain Janeway, she is impressed and gives them the go ahead to try it, but traveling faster than warp 10 has never before been attempted. The first run goes very well. Tom Paris manages to cross the warp threshold which means that the shuttle craft in which he is traveling exists simultaneously everywhere. But Tom then disappears and Harry is unable to find him anywhere within five parsecs. Tom somehow manages to return to Voyager through subspace, but there are unforeseen side-effects of his transwarp travel and Tom begins to mutate. The doctor tries to treat him with a type of radiation that will prohibit cell mutation, however this fails and Tom dies. To the Doctor's surprise, Paris is able to regenerate himself and wakes up a couple of hours later with two hearts! His body continues mutating, with new organs growing and others being absorbed back in to his body. Tom refuses any treatment, saying that this is the best thing that ever happened to him but deep down he is scared. A cure is found by exposing Tom to highly focused anti-proton radiation to destroy all the new DNA and allowing his original DNA to reassert itself. However, Tom breaks free from his restraints, kidnaps Captain Janeway, takes the shuttle craft to transwarp. Captain Janeway's DNA goes through the same mutagenic process as Tom's. When Voyager catches up with them on an alien planet three days later, Paris and Janeway have devolved millions of years and have mated, producing three offspring. Commander Chakotay recovers Paris and Janeway but makes the decision to leave their offspring on the otherwise unpopulated planet.

While Voyager investigating what appears to be a typical comet, the crew of Voyager accidentally releases a member of the "Q continuum" who has been imprisoned in it for over 300 years. He was confined by the continuum for the sole purpose of stopping him from committing suicide. The "Q" then claims asylum on Voyager leaving Captain Janeway to decide whether he should go back in to confinement or whether to grant his request for asylum on Voyager, giving him endless opportunities to commit suicide.

A "spatial scission" causes Voyager to be duplicated. One of the Voyagers is under heavy attack from the Vidiians while the other remains impervious. Both Captain Janeways work together and agree to sacrifice one ship to save the other. Before self-sacrifice, the doomed Voyager sends it's version of Ensign Kim and newborn Naomi Wildman to the other ship to replace the Kim that was killed in the attack and the baby who died from complications shortly after birth.

Tom Paris and Harry Kim are wrongly convicted of a terrorist bombing. Even though Janeway captures the true criminals, Tom and Harry are fitted with strange brain implants and imprisoned on a satellite. In the prison, the inmates have no supervision, no medical care, and all have implants which increase their aggressive tendencies. New prisoners and food-rations are delivered through a one-way chute. As days pass, the friends try to hold on to reality but find themselves turning on one another and taking drastic measures to survive and attempt escape.

Season 3, Episode 21: Before and After

Starting near her death with no memory, Kes experiences parts of her life moving backwards through time. The Doctor develops an experimental procedure to extend Kes' lifespan beyond the Ocampan standard nine years. We see a possible future Voyager where Janeway and Torres died years ago in a great war and the survivors of Voyager were exposed to temporal radiation. The Doctor's procedure re-activates the symptoms of the radiation, causing Kes to relive moments of her life, from being elderly to her conception. In this reality, Kes and Tom Paris married and had a daughter named Linnis. Linnis and Kes became ship's physicians. At age three, Linnis married Harry Kim and they had a son named Andrew. When the cycle takes Kes back to an embryo, the cycle begins again in the correct order, stopping at present day, leaving Kes with all the memories of the possible future and valuable knowledge of the upcoming war that will be known as "The Year of Hell."

The Doctor creates a holographic family, but B'elanna Torres thinks the Doctor's simulation is too "nice" (in a "Leave It To beaver" sort of way). She introduces some alterations to the program to make the simulation more accurate to real life: a wife who often disagrees, a rebellious teenage son, and a daughter who is sure she knows better than her doting father. When his daughter is critically injured the Doctor must make a choice, run back to his Voyager life, or face the harsh "reality" of losing a loved one.

A saurian scientist finds the remains of a Voyager crewman who died on the planet where the crew was exiled by the Kazon during the two-part episode "Basics". An analysis of the remains' DNA shows links to his own DNA. While tracking and studying the Voyager crew, the scientist and his aide are discovered; they eventually pool their knowledge and conclude that the saurian is an evolved dinosaur from a species that left Earth more than 65 million years earlier. The scientist is thrilled to be able to prove his Distant Origin theory (that his saurian race originated elsewhere in the galaxy), but the rulers of his society place him on trial for heresy against the doctrinal teachings of their heritage, the central tenet being that they originated in the Delta Quadrant. The outcome of that trial threatens the Voyager crew as well.

Members of the Voyager crew clandestinely participate in a hidden holodeck program where the ship's Maquis members stage an insurrection. Word gets out and Tuvok confesses to writing the program as a training guide for security officers but never finished it because the merged crew seemed to be working well together. When Tuvok and Paris get trapped in the program, they realize that former crew mate and Cardassian spy Seska had added her own twist to the story.
